There are many engine swapping options you have in honda and if you are going for one you would need to first figure out what is your requirement out of it. Also you need to figure out the exact budget as it is very easy to go from $500 engine swap to $2,000 to even $6,000.
You should also see the following video article which is a very good demo of how honda swap should be done. There are 3 parts which explain step by step of how to proceed.
The following list of options will give a basic idea of which models to go for.
D15B7/D16Y8/ D16Z8
If you wish to go for cheaper power increase and would also like to maintain the stock mileage these are very good models. Many people swap these models for higher power engines and hence you will find a lot of them in the market. You can have them for a couple of hundred dollars and probably even free from someone who has just done a swap and wants to clear the space. Overall the expense would be something near $500.
B16A1/B16A2/B16A3
If your budget is a bit bigger and you would want to get higher power you can choose these options. They all are DOHC with around 160hp power. Although you might have to figure out which one to take depending on your model of the car. The A1 is the earliest model and is also the cheapest which you can have for something like $1200. The A3 would cost around $2,000 while the A2 is the most recent one costing around $3,000. The positives of this swap is the huge support in the aftermarket and easy availability of parts. These are also the most popular swaps in the Honda.
B16B
This one is considered to be the best 1.6L engine. It produces a whopping 185hp power. However it was available only in the 99-00 Civic Type R and you will have to get this one imported. The overall cost can easily run up to $6,000 and it would also be a huge magnet for thieves.
B17A/B18B1
The B17A produces 160hp whereas B18B1 produces around 142hp.They do not provide the power which the later B18's provide but still it will provide you with a cheap, reliable power increase under $2,000.
B18C1
This is the most sought after swap done currently. It came on the later models of Integra GSR and was able to produce a good 170hp. It is a bit expensive coming at a total of $3500 however once you put them your car can easily give you high 14's and that also with a stock engine. You can further push this limit by adding smaller mods and you can easily land up in lower 13's.
B18C5
It came on the later models of Integra Type R and produces a cool 195hp. This is more in demand than the earlier GSR model however a steep cost of $5000 prohibits most of the people from going with this swap. If you are going for forced induction the C1 model is better as this engine is already a high compression engine and it would require a good engine management to prevent it from blowing up.
B20B/B20Z
They are relative newcomers and the B20B was first introduced on 96-98 CRV whereas the B20Z was introduced on 99-00 CRZ. The power made by B20B is only 126hp however it has a very flat torque line. Also with turbocharging the power can be increased to decent proportions. The B20Z has a power of 146hp. They can cost upto $2500 with all the parts.
H22A1/H22A4/H23A1
These three are much powerful engines than what you would be used to. The H22A1 is able to produce a good 190 hp while the H22A4 makes even higher power of around 195 hp. The H23A1 makes around 160 hp however the best part among them is the high torque of 160 lb-ft they able to give. This gives the car equal wheel spinning capacity to that of the V8 F body cars. The cost is around $3500, however the biggest disadvantage is that they are around 200lb heavier than the other engines and it would require some good weight management in the car to make sure the suspension, braking are ok. Also they are a bit larger which will require you to remove certain components from the engine bay to make them fit.
